Hi,
Is there a way to fix this? I tried using choidujour on another sd but that didn't work since the emunand is on a different sd

Are there any files on the sd that won't fit on fat32? I think most files end up splitted anyway on exfat systems. Maybe you could copy the files elsewhere, format fat32 on the sd and move them back. I'm pretty sure I've done that before without issues.

I only have the nsps/xci that are too big. I tried with another sd, and it gets pass the nintendo logo then black screen and I have to restart.

That would be because your emunand is on the first SD. You need to reformat the exfat filesystem as fat32, then move the files back on there. (Minus the too big files)

Probably you've done something to the emunand unpartitioned space or whatever then. An exfat firmware can read both, but fat32 can not read exfat. Any backups?

No unfortunately not :(
I changed the hidden emunand to files and tried that way and the full.00.bin is the problem. If i switch that out with a new one it loads and has older saves from the other bins. Best i could do
