I have a matrix glitcher 2 and i was wondering if I could change to a coolrunner and if so, then how?

De solder the old one and solder the new one.
It is only a timing chip to send a pulse. Although the coolrunner is far superior

and ofcourse don't forget to program the coolrunner with correct timing files for your mainboard first!
You don't need to remove the wires. Just the chip itself and resolder it to the CR but I have to wonder why you are doing so. You wont see any improvements. The Matrix and the TX CR are basically the same thing. The TX version of the CPLD just have a few more bells and whisltes on it.
