Just got my Switch moded. The original firmware was version 4.1, and I used ChoiDuJourNX to update the firmware to 6.2.

Everything seems to be working fine, I can install and play games and I'm not seeing any error. However, every time the Switch comes out of sleep or exits a game, I keep getting a "Controller Update is available, Update Now".

First of all, how does the system know that a controller update is available, considering I'm not connected to any network, and secondly, should I do the update?

Since you updated to FW 6.2, that how it knows there’s a controller update. It is part of the firmware. Even when updating with Choi things like that are still there. Choi just makes it so you can update offline and also not burn your efuses.

You should be fine doing the update.
