That "hole" marks pin 1 of the IC I think.

If the SPI has been unlocked, you would have seen signs of drilling near the text on the chip.

To straight answer your question here, no it isn't flashed if there is a hole in the glue... Like said before, there will be a tiny hole on the chip next to/under/in the text.
