I wonder if there's even enough space on the BIOS to do this, but perhaps you could allow X3CL to have an http configuration page. You've got a page to flash the BIOS, perhaps just expand it so that the entire BIOS can be configured from a PC.
Another suggestion is the possibility of a way to save your X3 Config Live configuration to a file so that it can be loaded later. Not totally useful...but may come in handy to people who install a lot of X3s
