Its probably down to your soldering, thats the main reason youve got a lot of bad blocks and reads that dont match, It might help if you were to post pictures of your install so as we can see and determine whether your soldering is good or not.

you got about 5 bad blocks (jrunner should report 40 bad blocks as it reads by increments of one small block and 8 small blocks is a big block, not all 8 of them are bad though) now, you see those non-250 read errors?
those are legit bad blocks not just blank blocks so with each read their contents are different
jrunner on compare takes in mind those bad blocks and "removes" them so it can see if the dumps match, but in big blocks, it does that only for the first 64mb, the rest is the memory unit so its ignored. in a future version it will notify you better of them :)

dont know if this helps or not some time ago i was working on a 256 jasper with about the same problem i was using jtag tool (before jrunner came out) except my bad blocks weren't consistent i checked my soldering and heated up all the joints again then i would get the same but this time the errors were consistent so i compared them with total commander and they matched maybe try that for the sake of argument to compare your dumps and see if you get a different end result
