If I am going to use the jtag lpt cable to program my cool runner that has arrived today I gather I do not need to update my NANDX. It is ok to use nandpro 2 to read and write the NAND files isn't it.

That is fine, just so long as the JTAG cable works for programming your CoolRunner.
