Oh to complicated, not sure if its worth the hassle, i still have 2 working jtags, maybe just keep it for a spare machine.

UPDATE HEY ALL
Finally found some time to have a play with this machine, and finally got it running, i have no idea how?.
I created a new freeboot with jtag tool 3.50 using an original nand dump, selected use audclamp and dvd tray options.
Flashed and rebooted, no flashing red light, just green power light, hmmm, i was not connected to a tv at this time, plugged into my tv and tada, its now working.
I have no idea why it originally stopped, or why it would not work before, maybe like you said maybe somthing is amiss, but for now its working o-0, glad i never flashed to stock now.

Now to updating my drives to 1.91
