So after looking over the mainboard very closely for a while and using a digital multimeter to test for continuity and resistance at various points, I've realized that the problem was stemming from a lost connection at one of the resistors next to the Hanna Chip.
If the connection is broken to Resistor #2 in the picture below the Xbox will not boot. If connection is lost to the Resistor #1 in the picture you will get the SATA problem described in this and other threads.
I was able to repair my Xbox by removing (CAREFULLY - The point to the right is very tiny and very likely to be damaged) and replacing both of these resistors with new 33 Ohm 1/2 Watt Resistors. (Note that 1/8 Watt would probably be much more appropriate but I did not have them available. 1/2 Watt resistors are GIGANTIC compared to the stock ones in the picture below.)

I was able to reestablish my CoolRunner installation and everything is running smoothly now.
What's interesting is that my NAND-X came with the smaller QSB (the one that does NOT connect to the STBY_CLK). I ordered it last week. Why have they changed it? I feel that if I had the other larger QSB I might have had a better notion from the begining of what point the STBY_CLK was supposed to be connected to and may have avoided all of this trouble.
I will say that this little problem has increased my soldering and electronic troubleshooting skills.
