I have an SD card formatted in exfat, and I wanted to buy another 128 GB card to install emunand and emulators in FAT32. Can I have two different emunand on two SD cards or will I have a problem?

You can use 2 cards, but per Nintendo they do not recommend it as it can cause issues with your titledb. I think you can start to see white icons and corruption. If you use one for Switch games and one for emulation its possible that might limit the chances, but it's better to just use 1. I know amazon had a 400gb for around $80. So the prices are coming down. You can probably get a 256 for a good price and just put everything on that. I have a 256, with switch backups and a 60gb RetroArch setup and still have over 100gb free. I tend to only put the Switch games I'm playing on the card.

I am using 3 different microsd, if you are planning to use emunand on each mircosd then there should not be any problems since everything is separated

But how do you go about using a second SD card? Do you just but the boot and license file in the SD card and pop it in and boot normally with SX Pro?

You could use an external hdd to give you more storage. Have all your xci on the hdd and nsp on sd. Only problem is you can only access the xci games in docked mode
