It makes sense to unplug, i do since a constant current exists the LED is always on. It doesn't bother me unplugging it because FSD fixes the clock automatically.

Your console has a standby voltage input of 5v. It's there whether you have the coolrunner connected or not. The 3.3v which goes to the coolrunner won't hurt it in any way.
