If you are trying to update a game while booted to CFW, it will most likely not work because of Stealth Mode. That blocks nintendos severs. Of course connecting to nintendos servers while booted to CFW is asking to be banned.

No problem. If you are not using emunand you can try to boot to OFW and update them, but again it will most likely lead to a ban at some point.
