I would check your D0 soldering - obviously the D0 pad on the rebuild is ok. It's the small D0 point that solders to the motherboard which may be shorting.

If you just did the install, I would think you would know right where the D0 point was.

It was about the smallest spot that you had to solder ;)

Im getting the same thing with FRAG when disabled, Ive done X3 chips before and never had a problem.

I have a locked M$ hard drive and it just bloody FRAG's when I disable, I thought a bad D0 would stop a chip from working not make it work!

Ive checked and re-wired the D0 and its still no good, I need to play live so any help would be great, if it comes to it I will kit this box out with a new control panel when they are being shipped and sell it on as a chipped only box, but would rather sort it to save the time on re-doing another box.

If the LFRAME/D0 is permanently shorted or connected to some other signal the xbox will always try to boot from lpc. When you disable the chip it ignores any command to the lpc bus and wont boot. Thus the power on/off frag.
It's got to be one of two things:
1. D0 is shorted in the lpc rebuild
2. X3 is shorting D0 internally and doesn't respond to the disable command

easy way to check #2 is by using another X3 or even a 2.6

If you remove the X3, would that also confirm #2? If boots fine without the chip there, then you know that the fault is with the chip.
